Create the Carousel as normal with the popup.
That will create the “slideshow-content” sections with the images you chose.
You can then replace each double square bracket image reference in the slideshow-content with the double square bracket links to your wiki pages, and then replace the text of the link with the double square bracket image reference.
So if the original looked like this:
[slideshow-content] [[File:1174607 | class=media-item-align-none | a_image_to_show_in_the_carousel.png]] [end-slideshow-content]
Then the linked version would look like this:
